Replacing green channel with blue

I had replaced the green channel with the blue to remove some stains, however, when I press Ctrl J or make a new layer to remove the rest of the stains it went back to the channel with all of the stains. I would like to know how can I keep the replace channel to continue removing the rest of the stains.

It would be helpful to experiment with the image that is causing the problem. Assuming it is a color image, I brought up a color image and duplicated the layer. With the duplicate layer selected I went to the channels palette and selected the blue channel. I now have just the blue chan. B/W image on my screen. Next I did a CTRL A to select all and A CTRL C to copy. Clicked on the Green Channel and did a CTRL V to Paste. By having the original on one layer and the work done on the duplicate layer I was able to see what change took place. With my duplicate layer still selected I did a CTRL J and got a duplicate layer. There was no change in the channels palette.
